A law that enshrines an obvious Christian symbol as a national monument would itself face the same Constitutional scrutiny as placing it in a Federally-funded museum. Congress can't actually bypass the Supreme Court without a Constitutional amendment, after all.
Would you support removing the Washington Monument because it is an obvious Egyptian symbolization of the sun god Ra?

This has of course been bandied about since it's conception (so to speak). The Washington Monument's shape was the contest winner for design and all entrants of note were MEN.
When it came to the Vietnam Memorial contest, equal rights had advanced far enough to include women and, sure enough, this time a woman won.
What did the USA get this time? ...a V-shaped cleft into the ground.

Maybe the Vietnam memorial is a symbol of how the people who served got screwed, by our own govt, by that same giant penis that our government is.

Overall, I think that is a solid argument, even as an atheist.
At the same time, I think it is important for atheists to bring this subject to the forefront from time to time, although they probably picked the wrong battle on this one. Not everyone remembers that atheists are as much a part of the community as christians are.
But we all need to recognize that personal expressions of religious belief or disbelief are part of our history, and that we need to record that history accurately.

Not really. You argued that a giant crucifix had "secular purpose" but were patently unable to express what that "secular purpose" was.

I believe it was I who said it was a blatantly religious symbol that held historical significance (AKA secular interest) to the events of 9/11 and that it's inclusion could thus potentially be justified on that basis.
